Intonation problem

I am having a problem intonating my low E, when in tune open it's flat at 12th fret, but I have "shortened" the string (nut to saddle distance) so much that the saddle will come apart from the bridge if I adjust it any more and have gotten very little res

hello joe 6 pack dude thats a drag for a coustom carvin bass so here is what i think you say the 12 fret harmonic is flat ?then you do need to move the saddle forward towards the nut you are correct there other then
